FreeSurfer is an open-source software suite for processing, analyzing, and visualizing human brain magnetic resonance (MR) images. Developed by the Laboratory for Computational Neuroimaging at the Athinoula A. Martinos Center for Biomedical Imaging, it supports structural, functional, and diffusion neuroimaging data from both cross-sectional and longitudinal studies.
The toolkit provides a comprehensive MR image processing stream, including skull stripping, bias field correction, image registration, and anatomical segmentation. It also supports cortical surface reconstruction, registration, and parcellation. For researchers working with additional imaging modalities, FreeSurfer includes tools for functional MRI analysis and diffusion tractography, alongside utilities for statistical group analysis. A visualization interface helps users explore imaging data and results.
FreeSurfer’s website provides access to the software, documentation through its Wiki, support resources, courses, and the project’s GitHub presence. The suite is designed to help researchers carry out a range of brain imaging workflows within a shared platform, from image processing and anatomical modeling to visualization and statistical analysis.
