Protein Ontology (PRO) is a comprehensive framework dedicated to the ontological representation of protein-related entities, providing a clear structure for understanding the relationships and classifications within the protein universe. Currently, PRO maintains an extensive database that includes approximately 20,000 proteoforms derived from the Immune Epitope Database (IEDB) and around 7,100 from Reactome. This enables users to explore distinct classes of proteins, including modified forms, orthologous isoforms, and protein complexes, which span both taxon-neutral and taxon-specific categories.

Key offerings of PRO include a community-driven platform where researchers can browse, search, and download data related to proteoforms. The database is continuously updated, with the latest release being version 71.0 as of March 31, 2025. Additionally, users can delve into detailed annotations of various protein forms, such as phosphorylated or glycosylated proteins, and their connections to diseases through saliva biomarkers and other research links. PRO effectively supports advancements in bioinformatics and proteomics, fostering collaboration in the scientific community.
