Kawasan Taman Nasional Teluk Cenderawasih terletak di tepi Samudra Pasifik dan merupakan daerah pertemuan antara lempeng Benua Australia dan lempeng Samudra Pasifik yang secara geografis terletak pada koordinat 134° 06′ – 135° 10′ BT dan 01° 43′ – 03° 22′ LS. Berdasarkan administrasi pemerintahan, berada dalam wilayah Kabupaten Teluk Wondama Provinsi Papua Barat dan Kabupaten Nabire Provinsi Papua. Kabupaten Teluk Wondama meliputi 13 Distrik yaitu Distrik Wasior, Distrik Wondiboi, Distrik Rasiei, Distrik Naikere, Distrik Pesisir Kuri, Distrik Teluk Duairi, Distrik Roon, Distrik Rumberpon, Distrik Soug Wepu, Distrik Windesi, Distrik Wamesa, Distrik Dataran Wamesa, dan Distrik Roswar. Sedangkan Kabupaten Nabire meliputi 2 Distrik yaitu Distrik Yaur dan Distrik Teluk Umar.
